Does it matter?' is hardly a dismissal or denial, in fact it's a bit reminiscent of Jack's 'Why, would you miss me?'; seemingly somewhere between flippant and a slight brush-off, but also containing a genuine question, whether 'Does it matter?' refers to them being a couple, or being perceived as one, and Ianto possibly having problems with either of that.
