I'm not clear that RTD explicitly considers glbt political implications, so maybe it was just careless (as in "unstudied" not as in "negligent"). Unless RTD really wanted to make the point that you brought up, though

I think he can't not consider them, even when he choses to ignore them; there's a passage in his book where he talks about not killing Mickey on DW because of the the-black-character-always-dies trope. He's gay, he writes for TV; how can he be unaware of all the stereotypes surrounding gay characters?

I do think, although of course I have no way of knowing whether or not this is true, that both Ianto's death and the way his sexuality was treated in CoE are connected, and connected for a reason.
